I have f.lux in two monitors, with no problems. Windows 7 64 bits.

Should have clarified: In Linux, f.lux does not appear to work with multiple monitors. Redshift works great in Linux.

FWIW, f.lux is working fine on Ubuntu 10.04, with multiple monitors, for me.
